Well, it's been a long time coming, but the question of the ages is finally here... pirates or ninjas? Assuming that they are on a pirate ship at sea that the ninjas had snuck aboard, keeping the element of surprise, who would win this Ultimate Showdown?

Personally, my vote goes to the Kracken....

Ninjas. One ninja could take out a ship full of pirates.
"Why is there a ticking sound coming from the powder room?" *BOOM!*

But they're out to sea. A plan like that would leave the sea as the winner, since even a ninja can't swim through the wide ocean to land.

They don't need to swim! They can run over water! Don't you watch Naruto?!
Although I like both, I have to give the slight advantage to Ninja. I just find contracted assassination to be a better profession than rampant theft.

Ninja are also a fictional concept created by Edo period storytellers loosely based on bizare Budhist cults(thus hand sign magic) and certain clans who did what we'd in modern times call Terrorism.

Ya, but terrorism is only a horrible thing depending on your perspective, so calling someone a terrorist doesn't mean much. For instance, the Boston Tea Party was definitely an act of terrorism, but we take pride in that act of resisting the government rather than being ashamed of it and condemning it. Remember, one man's terrorist is another man's hero/freedom fighter.
And having fictional, pseudo-magical powers only helps the ninja's case, as pirates lack such abilities.

That depends largely on what kind of ninjas and pirates we're dealing with. Naruto ninjas vs One Piece pirates? Or are we sticking to their historical counterparts? Maybe we can throw air pirates or space pirates into the mix?

I wasn't saying that it was a bad thing, but the "prescion killing machines" they were not... They poisoned wells, attacked supply lines etc. But my point was simply Ninja are fictional, Pirates are not, even lesbian pirates.

I am positive during the fight between the pirates and ninjas that the ship will at one point explode.
The ninja will escape via running on the water, and the pirates will steal another ship. The process will repeat for a millennium until they're all dead.

I find it at least a little amusing that as many people think Mr. Rogers would win as Pirates...

You obviously haven't heard of the Ultimate Showdown.
Oh and as far as the competition goes neither ninja nor pirates can compete against the Bermuda Triangle. Ocean wins.
