Samus doesn't fight just pirates...she fights entire ARMIES of pirates, including the Mother Brain, who is at least as strong as a tank.
Also, Master Chief has help. Samus fights Solo. And, he only fights Tanks by getting in one himself.
Plus, again, Samus has weapons that are all built in. In a one-on-one fight, it would be hard to balance Master Chief. He would probably have weapons strewn about the arena, at best.

They both depend on the skills of the person controlling them, but, I have to say, Samus's arsenal is alot better than the MC's...
