It is most obvious what is going on here, it seems that Team Rocket has created something that allows people to be transformed into half pokemon half human people.

World conquest is Team Rocket's #1 goal. They most likely believed that having a hybrid human pokemon is as close as you can get to openly communicate with one. My machoke and I communicate with each other by using Morse Code
